VAT isn't yours: you collect it from the client and hand it over to the Spanish Tax Agency (form 303). The income-tax withholding is an advance on your income tax, paid by your client.
How an invoice is calculated
The amount for your work is the taxable base. VAT is applied on top of it (added to the total) and, if your client is a company or a professional, the income-tax withholding is subtracted.
The most common VAT rate is 21%, but some activities are reduced (10%), super-reduced (4%) or exempt (0%). The VAT you charge isn't yours: you hand it over on form 303.
The income-tax withholding (15% as standard, 7% for new freelancers) is an advance on your income tax that your client pays to the Spanish Tax Agency on your behalf. It only applies to invoices for companies or professionals, not for private individuals.
The invoice total is base + VAT − withholding. That's what the client pays you; remember you'll have to hand over the VAT you collect each quarter.
